In the comments several people have asked about the structure of my data. The structure of my data is such that I have to merge several things together to get the final data assembled, which I think is obscuring how I actually get the Manhattan plot. I cannot post my data, but I am preparing a set of simulated data that I can use to demonstrate what I've done. Please give me a day or two, and I think that you'll be happy with the results.
